5. Development of genomic tools for breeding

Objective: Developing molecular markers and new tools for high-throughput genotyping

The work carried out over the past years allowed us to demonstrate the potential of ISBP markers for wheat breeding, notably because of their genome-specific nature, their density, their high degree of polymorphism and their flexibility in terms of genotyping techniques. However, their number still remains too limited, and a whole genome approach is needed now to be able to benefit fully from these markers to develop efficient genomics selection. In this context, we have initiated a project designed to produce several thousand ISBP markers and ISBP-derived SNPs. This project involves different key players from the seed production sector (Arvalis, Bioplante, RAGT, Syngenta, AgriObtentions and KWS Lochow) who are interested in using these markers in their breeding programmes. This work constitutes the first step in a much more ambitious programme, the aim of which will be to saturate the genome of wheat with molecular markers and thus open the way to high-performance association genetics and efficient genomic selection in wheat. To achieve this, we work on improving our chip hybridisation ISBP genotyping protocol to enable the simultaneous analysis of several tens of thousands of markers, and thus reduce analytical costs. In addition, we explore sequence capture strategies to accelerate the development of SNP arising from ISBP and thus, in collaboration with other groups working on the development of gene-based SNPs in the Unit (e.g. COS markers, PPAV group, J. Salse) and internationally (IWGSC), we will be able to benefit from a high-throughput genotyping tool such as an Illumina Infinium chip carrying 50,000 SNPs. E. Paux is involved in the International wheat SNP initiative coordinated by Ed. Akhunov (KSU, USA) in the context of the IWGSC to work on the design of an international wheat chip.
